I repaired the rail of a carbon 14' board about a year ago as someone had screwed straight into the carbon to install a carry handle, which obviously failed.
I used the paint and clear coat in the pics. A short amount of time after drying, like maybe a week or two, the cracks appeared in the paint of clear coat, I can't tell which. I did have the board on the roof racks with straps on probably a little early. Don't know if this caused the cracks.
Might anyone know if there are more suitable paints/coast to use to avoid this if I redo the job?

You have put acrylic clear coat over enamel which causes a chemical reaction, The clear coat is fine next time get a can of orange auto acrylic paint from supercheap or an auto paint supplier, both paints must be thinner based, not one thinner and the other turps.
You should contact the board maker and ask what type of paint was used. There can be incompatibilities, I know for instance that spraying acrylic paint on a glycero-painted board will eat through the glycero.
